When I installed FTM 2005 it installed over FTM11 and I did not have any problems. All my notes were intact. I have since upgraded to FTM2006 and again have had no problems. If you are having problems I suggest you contact Genealogy.com for advise. You may find more problems if you try to re-install an older version and go between the two. I have found that the support people are very nice and helpful.
