I have separate files for my father's line and my mother's line. If I need to do anything that shows ancestry on both lines, I can set up another file that, either includes all of the data, or includes just the direct lineage. I set up one big file, since Family Tree Maker (my software) allows me to print out only one line. I started out with three different files but found I was opening and closing files all the time just to get to another side of my family. I think, though, it is just a matter of which works better for you.
