Having tons of Pehr / Per Ahlqvists in my tree, I finally decided they were all be spelled the same way in my genealogy program so they are all spelled Per Ahlqvist. In the notes for each event, I note the way the name appears. There are two who are spelled Pehr and that is because they are my LIVING Swedish cousins. I can find them faster that way. I also settled on spelling the surname Ahlqvist for everyone because there were over 70 different ways I found it. To keep things simple even those many of us spell it with a 'qu' instead of a 'qv', it helped keep everyone with the same name in the correct order for the index. Do whatever works for you.
