It could any number of reasons why she would have a different last name: maybe that the mom and kids were hiding their relationship to the father if he was war deserter or perhaps they were separated for some reason and she considered herself "divorced" until he came back and they made up. it could be that she was married previously and when he shows up he takes on the family as his own, changing their names. I know, it is all speculation, but sometimes wild ideas can help you find documentation. Have you checked out anything military yet- did he serve anywhere during the 1860s? military records should also have his place of birth and mustering location - so we should be able to find out where he was in mid 1860s if he signed up or was drafted anywhere. good luck!
