Bonz, In 1803 Mainz was added to Hesse-Darmstadt. You didn't say the date of your map or what part was in Prussia, but I believe the Family History Center has their microfilmed Mainz records all together under Germany and not Prussia. Mainz has many, many churches, so it might be helpful to first study that part of Mainz that you suggest was in Prussia -- if you can make it out from the map. I think Mainz records begin in the 1500s, so you have lots to choose from. As it was such an important place, there are Austrian and Prussian Army records too, as I recall. Its been a long time since I searched the records but I'm sure a quick look at the FHC catalog will list what is available to search. Sounds like your work is cut out for you -- Good Luck!
