Individual nonconformist chapels have always tended to keep their own Baptismal and Marriage records; those who had their own burying grounds kept their own Burial records as well, I don't know of a nonconformist church that has a central archive of chapel records, but someone may know differently. Many chapel records have found their way into local archives and record offices, and some into the GRO and GROS. Some, sadly, are lost. If the chapel that you are interested in is south of the Border, there is a useful series of guides to English and Welsh chapels' records issued by the Society of Genealogists. I have the Congregationalist one, which does not include Scotland. The Baptist one is My Ancestors Were Baptists, by G R Breed, 3rd edition (London, 1995). There are probably copies in the Scottish Genealogy Society Library and the National Library of Scotland, and the TVFHS may also have it. I hope this helps.
