Call the National Archives in DC directly. There is no single repository of Confederate governmental records, but, as you can guess, the Federal government wound up with a lot of stuff. This is the kind of question that the main branch of NARA probably answers all the time. There are Confderate records on microfilm now available at all bracnhes so there are staffers, or as they call them "technicians", who know all about them. This includes what's NOT available.
