I think what you are referring to is the list of recently used files that you see when you open the File menu in the upper left corner. If you have actually deleted the file, when you click on the one listed there you will probably get an error message that the file can't be found. You can just ignore those numbered listings. As you open other files, the older ones drop off the list. Since most often people want to return to a file in recent use, the numbered list is simply a shortcut for choosing one of them. The fact that a deleted file still shows on the recently used list is meaningless and will self-correct with time.
