How did you check it? You have to import it to a new PDF file. If you had PAF 5 open and double clicked on the GEDCOM, then it likely got imported to your PAF file. Try a merge on your PAF file and see if you have duplicates for all of your brothers family. The GEDCOM may be fine and it may simply be how you checked it.
