I have not heard of Mary as a nickname for Phebe, but people with the name of Mary often go by their middle names because Mary is so common. Do the ages and birth locations for Mary/1850 and Phebe/1860 match? Also look in the 1870 and 1880 census, if possible, for corroborating information. Given the overlapping dates, they seem likely to be the same person.
