But I just have this strange feeling he's right in front of our eyes and we're not seeing him. There are sooo many Boyers in the area, and many with common names such as "John". Maybe he went by a middle name of "Eli" to differenciate himself from all the John's. The "Sarah Leathers" in the 1860 census seems intriguing and I have a feeling she may be related somehow. Actually, when you look at the census Julia's oldest child is named Sarah and, who knows, she may even be named after Sarah Leathers. Since you said you can't find Julia in the 1850 census either, there's always the possibility she had been married previously to Eli and listed under a different surname.
