While there are a number of volunteers busy transcribing the 1865 NYS census for Troy, I found out that it is online at the Family History Library site at: http://pilot.familysearch.org/recordsearch/start.html#p=collectionDetails;c=1491284;t=browsable;w=0 While this program is in experimental stage, it can be tricky navigating around the images. But, this is great. You can use the index we have online and go to the ward to see for yourself if it was transcribed correctly. Also, using the dwelling numbers and family numbers, you should be able to find the page fairly easily. These images can be printed and/or save to your computer. I tried to look for my Westchester County ancestors and see the county's census didn't survive, same with Manhattan.
