What genealogy program are you using? I use Legacy. It does not current support this situation, so you need to make one of the couple the wrong sex and put a note somewhere to say what you've done. You could create an event specifically for this, so that when it can be recorded correctly you can quickly find the relevant couples. Legacy version 9 is in beta-testing now, and will handle same-sex relationships. There is no release date known at this stage, it won't be announced until it is ready to ship.
