I can't answer for where the ship landed without more details. Have you searched Papers Past (NZ's equivalent of your Trove) https://paperspast.natlib.govt.nz for your ancestors and the ship? The distance today between the two ports (Manukau/Onehunga (west) and Waitemata/Auckland (east)) by road is at a guess 10-12 kms. While both ports are close together - they almost meet - they are on separate coasts.
