You have to specify that you want all files, messages etc. to be included when you make the gedcom. Once they are there, they should import to your new program with everything included. Sometimes the files are not compatable and you may have to go into the program to see how it is set up to transfer notes, and messages. I am not familiar with FTM so cannot help you there.
