Sounds like you need a thorough Directories search to help you track this family and their parish. One of my Irish had kids baptized at 5 different parishes. Cathy, Remember that not every birth has a birth certificate. It is surprising that Thomas' 1891 birth was recorded twice. Remember that Holy Cross is awfully close to St. Raphael. Their records are indexed so it is a pretty quick search either way at $10 a search.
