I find that keeping all trees in one single gedcom file in Family Historian is manageable, even with about 11,000 individuals, if one makes sure that each individual's ID number within the gedcom is maintained (particularly when duplicates are merged and separate families linked). I also include those ID numbers in relevant Excel worksheets. Perhaps the same is possible in FTM?
