    3. Several NEW BigY results arrived at the Clan Donald today. Results are not encouraging. Inportant SNPs, new to their list, like S744, have appeared. But other ones, like YP275 or YP507, are not. And worse ... two of my named markers including CLD57 HAVE appeared ... CLD57 is not a SNP, or even an ordinary indel! No download button appeared (to me, a GAP admin). Previously the button was there, just did not work. Spiffy looking new tools are there ... but will they work correctly with the missing SNPs?     3. List 12 new mtDNA sequences have appeared on the GenBank database. The first sequence comes from Argentina and is in Haplogroup D4h3a5. Note the definer for this subgroup is presently the 'absence of C16301T'; But this is likely to be changed in the future to the 'presence of T9770C' which appears more appropriate. Also note '3108.1T' is probably spurious. The other 11 sequences all come from FTDNA customers who have chosen to make their own submissions to GenBank. These sequences belong to Haplogroups: H1b1b, H1e, H10e, I4a1, K2a5, L2a1a1, L3f1b-C16292T, T2b, T2b-T16362C (T2b16), U5b2a1b & X2b10a As usual I have added all the sequences to my 'Checker' program to ensure accuracy of transcription.     3. Yes, while his timings might have been out, Dirk from Ancestry did confirm to me that the files are smaller. They also already have V2.0 in the header, so that isn’t the problem, although of course I appreciate the attempt to help! I am of course a little irritated but quite willing to accept that firms offering a free upload service or one at minimal cost to unlock all facilities may not be able to keep up with all the changes. However it should be flagged up more clearly that some raw data files are not compatible so that folks like me do not spend inordinate amounts of time trying to upload a file which, for the foreseeable future, is not in a format accepted by the firm.     3. There is a work around on this. It is fairly simple, and I found it after I had the same problem. You need to edit the txt file in the zipped file, so unzip the file and load the AncestryDNA.txt file into a text editor-Notepad on Windows is is deal. You need to make edits to lines 3 and 4: #Data was collected using AncestryDNA array version: V1.0 # etc Change to V2.0 Save as txt file. Rezip with same file name It should load into FTDNA. Hi Ann, At your suggestion I had another look at the LiftOver function of Genome Browser, https://genome.ucsc.edu/cgi-bin/hgLiftOver and Yes, it works too, and is possibly simpler than my earlier method. He says the change to the raw data files was announced on 5/12/2016. http://ancstry.me/2wMAsLO "As far as what we're told the download is the same. It is due to certain snps being removed as they don't pertain to what we are testing for... Not necessarily a fault, but that there have been changes made and we can't determine what they [FTDNA] do on their end ... Yes, as far as I have been told the kits tested since the update described in the blog will be smaller as snps were refined so there will be less text or lines of data." It is FTDNA which says it accepts Ancestry raw data, so it does look as if the ball is in FTDNA's court. As my file uploaded ok on Gedmatch and My Heritage, there does seem to be a strong possibility it's about FTDNA not accepting 17,184 kb smaller Ancestry files. However there does remain a question mark whether there the two different types of raw data were both being generated after December 5 2016 or just one. However with FTDNA saying that it accepts Ancestry raw data files and not specifying which, it's still to do with FTDNA rather Ancestry. So at the moment I'm no further, but this does seem the most likely explanation. On the basis of this, if anyone has any suggestions, I and maybe some others on the list would like to know them. But I also tried to post many times the zip file and got the same message except for a zip file. They are finding that the files that do not upload are the smaller size. I may have confused folks by starting off this thread with the header from an unzipped file - this was only because I had found a posting which suggested changing the header. But I only tried to do this after the zipped file did not upload after several attempts. Obviously I started from the assumption I was doing something wrong, although after numerous upload attempts, checking that my two browsers do not automatically unzip the files (they're all set on "ask to unzip" and always were), getting the same message again and again and then finding a 14-page thread on FamilyTreeDna on just this subject http://bit.ly/2yDvTbn , I'm beginning to think it's not just me! I've given a link to the last page of the thread so that people don't have to trawl through 14 pages! I'm careful to add a proviso that just because people are coming up with theories, it doesn't mean that is the answer. However the difference in size between the files that can be uploaded 17,686KB and those that can't be uploaded 17,184KB could be significant. My file is 17,184KB. As you will see from a number of the postings, some people have a number of Ancestry raw data kits, some of which can upload to Family Tree DNA and others which do not and they can compare. They are finding that the files that do not upload are the smaller size. I may have confused folks by starting off this thread with the header from an unzipped file - this was only because I had found a posting which suggested changing the header. But I only tried to do this after the zipped file did not upload after several attempts. For those that have a spreadsheet with a large number of SNPs presently showing hg19 positions, you are probably wondering what is involved in producing hg38 positions.  Here is how I went about it. I have been able to organise my SNP positions with the help of the mutation page produced by Alex Williamson, http://www.ytree.net/hg19tohg38.html. 1.    I took the list of my 695 SNPs and pasted the hg19 positions into column A of a new spreadsheet. 2.    Copy this list into Column D 2.    Sort Column D from smallest to largest 3.    In column E insert the adjustment specified in Alex's listing.  As these are ranges, copying in the adjustments is quite quick, and this is the worst part of the whole procedure. 4.    Calculate the new position in column F with a formula that adds or subtracts column E from column D as appropriate. 5.    In column B, Cell B1, insert the formula =VLOOKUP(A1,D:F, 3,FALSE) and copy this formula to the bottom of your list of positions. 6.    Column B now holds the hg38 positions of your SNPs in the order of your original list. Copy this Column, 7.    'Paste Special' choosing 'Values' to your original SNP listing spreadsheet and job is done!     3. Hi, Thanks for the response. I've tried it in both Mozilla and Internet Explorer. How do I stop the browser unzipping it as text if that's what it is|? I did manage to upload it to My Heritage without a problem. I have to say this does seem to be a problem for plenty of others as another participant in this thread has indicated, but if there is a simpler explanation which can be fixed, that would of course work for me!     3. There are for sure gotchas in Liftover. For one, there are regions that are inverted between 19 and 38! If you lift over a region it may not tell you that! I found it out by breaking them up in pieces and discovering that the pieces came back in inverted order! I tried lifting over individual SNPs in that area and checking in both 19 and 38 BAM files, and all was well. I suggest lifting over only individual SNPs. As best I can tell BigY does not however assign SNPs there. I'm going to try to get new 38 VCF/BED/BAM files from all my BigY participants. If I fail for some people, old SNPs can, of course, still be assigned by name. NEW SNPs may appear on the FTDNA new web page, or can be assigned by phylogeny. Finally, as last resort, I will use a lift utility and check for proglems, which can be corrected by hand. NIGHTMARE. BUT ... there ARE things in the changed regions that MAY become reliable in 38. I know of several. Mentioning this just in case.
