That's interesting about custom SNPs, but the GSA specs I've seen refer to just 50,000. I wonder what kind of concession they got. This is of course all wrapped in politics. But ... there are silver linings! I managed to get a whole genome (autosomes + X + Y + mt) sequence for free (low coverage, average 6x) from Steve Hsu's project in this area. Actually they did only 3x average officially, but I and some others in one batch go done twice. But I wonder what the people doing academic studies like that one are thinking! Even 6 reads is insufficient to accurately characterize autosomes which can have three states. And that 6 is the average! But the mitochondria as expected had a far higher coverage and in fact got 100% accuracy compared to FTDNA ... I still am a totally unique mtDNA person, and my haplogroup is very rare (J1c2a2); My guess, and its only a guess, is that lots of those academic studies simply don't care about accuracy. They are looking for markers, including new ones, that simply diaplay a correllation with the phenotype that they care about, end that's going to be so noisy anyway, averaged over all testees, that errors hardly matter. That sort of so-called science is not known for having "5 sigma" reliability like particle physics. Ian www.ianlogan.co.uk ------------------------------------------------ Abstract Recent and compelling archaeological evidence attests to human presence ∼14.5 thousand years ago (Kya) at multiple sites in South America and a very early exploitation of extreme high-altitude Andean environments. Considering that, according to genetic evidence, human entry into North America from Beringia most likely occurred ∼16 Kya, these archeological findings would imply an extremely rapid spread along the double continent. To shed light on this issue from a genetic perspective, we first completely sequenced 217 novel modern mitogenomes of Native American ancestry from the northwestern area of South America (Ecuador and Peru); we then evaluated them phylogenetically together with other available mitogenomes (430 samples, both modern and ancient) from the same geographic area and, finally, with all closely related mitogenomes from the entire double continent. We detected a large number (N = 48) of novel sub-haplogroups, often branching into further sub-clades, belonging to two classes: those that arose in South America early after its peopling and those that instead originated in North or Central America and reached South America with the first settlers. Coalescence age estimates for these sub-haplogroups provide time boundaries indicating that early Paleo-Indians probably moved from North America to the area corresponding to modern Ecuador and Peru List Further mtDNA sequences have appeared on the GenBank database. The first is an 'ancient Romanian' sequence in Haplogroup V1a which is to accompany a paper with an interesting title: Rusu,I.,et al. 'Maternal DNA lineages at the gate of Europe in the 10th century AD' The other sequences are additional Colombian sequences from Arias; and belong to Haplogroups A,B,C & D. As usual I have added these sequences to my Checker program to ensure accuracy of transcription. The advisory board of the Journal of Genetic Genealogy (JoGG http://jogg.info)is seeking more volunteers to spread the load and speed the publications process. The senior editor will do a triage on a manuscript submission to see if it fits the scope of the journal, then assign it to an associate editor. Associate editors do not necessarily need to be experts on the topic, although some effort will be made to match manuscripts to special interests. We need 1) Associate editors (note the plural). The duties are to shepherd a submission through the stages: introducing yourself to the author and explaining the process, finding peer reviewers, (tactfully) communicating the reviewer's comments, checking to see if revisions address the reviewer's comments, and passing the manuscript on to the senior editor with a recommendation for/against publication. We want to develop skills in scientific communication, so the associate editor may offer assistance to the author, for instance in arranging material to follow guidelines (sections for abstract, methods and the like). 2) Administrative assistant. The duties are to track the stages and flag any bottlenecks. Familiarity with a journal management system such as Open Journals System would be a plus, but good organizational skills and a home-brew system might be an alternative. 3) Copy editor. The duties are to review an accepted manuscript for readability, grammar, spelling, consistency of references to tables / figures / citations, broken hyperlinks and so forth. Substantive changes should be communicated to and approved by the author. 4) PDF editor. The duties are to format the final submission into a two-column layout with running headers, placing figures and tables as well as possible, and so forth. 5) Peer reviewers. The duties are to evaluate the validity of the methods and conclusions and provide suggestions for improvement. The associate editor will convey the comments to the author without revealing your identity. You'll be part of a team, and you'll be able to reach out to each other for advice and opinions.
