Always a good idea to keep separate copies of your main file at least two or three updates back. My experience has been that if you are going to try merging gedcoms the best program is perhaps Legacy. It does a nice job of looking for possible duplicates and letting you look at extensive data from both families. Not blindly merging them. Then you decide if they are indeed duplicates. The "Deluxe" version has the option of marking two individuals as not related so they get bypassed when looking for duplicates. I have what seems like hundreds of "Anna" that must be bypassed. After marking those them as not the same indivdual I can quickly move on.
