Yeah, NYC is like no place else. I only recently learned the details myself. At present (not always true), it consists of five boroughs, each in its own county. Manhattan is in New York County, and Manhattan by itself was also THE New York City for a while, so when you see a reference to NYC, it may mean the whole 5 boroughs, or it may just mean Manhattan. And if I remember this right, the Bronx is Bronx County, Brooklyn is Kings County, Queens is Queens County, and Staten Island is Richmond County.
