I haven't noticed that particular problem but then I haven't really compared the number of individuals in my FTM file to the number in the AMT. :-P I just added a spouse and daughter to my tree. I up synced the information into the AMT and the counts changed promptly and properly. I then deleted the spouse which left me with a spouseless relationship to connect the original spouse and the new child. I up synced again. The counts matched after I refreshed the browser page by going to the Family Group web page and then going back to the Tree Overview page. Next I deleted the child. FTM correctly removed the spouseless relationship and after up syncing the files, the counts matched but only after I refreshed the web page. The only thing I can suggest is opening the AMT and going to one of the individual whose nameless spouse you deleted to see whether that nameless spouse has been deleted in the AMT also. In the interest of full disclosure, I experienced a hard disk problem which corrupted my FTM file. I had to rebuild it by downloading the AMT. I'm in the process of cleaning up the duplications in Source-citations at this time. My point is that both my AMT and my file have been built using FTM 2014. I assume yours are not FTM 2014 created and perhaps there is some difference there. Sorry I can't be of more help.
