If you are going to rename the file, you will need to edit and upload the html file containing the <a href=... statement. You will also need to upload the renamed (and if I understand correctly, recently modified) pdf file. If you want to keep things neat, you should then delete the "OldFileName.pdf" file on the server side. You cannot have two files in a given directory on either side with the same name.
