I would think the cause is not so much exporting to the GEDCOM as it is with importing into your current GEDCOM and perhaps merging individual duplicate records. If no one who uses the program has any suggestions, I would probably start with those individuals who I know have duplicate notes and do some editing. I've done it in the past for making changes to notes and it is not a quick fix but at least I know they are fixed. Then I would be very careful in merging records that notes are not duplicated. Better a database of only 742 entries than one with 12122 which is what one of mine has.
