I find it quite easy to manage this for myself by having a folder for uploaded files in both Win and SpeedBMD, named Uploaded files. As I upload a file I drag it into that folder and I no longer 'see' it when opening win- or speedBMD to work on transcriptions. The file, however is still safely on my computer and accessible if need be. In Speed BMD in particular it makes it easier to find the few files one is working on.
