John, how are you uploading? Are dragging and dropping into the OneDrive web pages, or are you using the installed OneDrive client program? If dragging and dropping then you need to create folders in OneDrive to match the folders in your PC beforehand. If you download and install the OneDrive application, then you can keep the whole Project folder structure in the OneDrive folder. Every changed file is then automatically uploaded into the matching OneDrive folder, and folders are created automatically.
