Gayle, rather than using Flags, I suggest you use the Citations of Source records that I presume your 'proofs' create. I would expect such proof Citations to be the first one and refer to a Source record with a specific Type. So if such a Citation & Source Type exists for a BMD Fact then it can be excluded by your All Facts Query. This means the whole process is automatic, and as soon as you add the appropriate Citation to a Fact it gets excluded by the Query and no Flags are needed. Conversely, if you decide a Citation is incorrect and you delete it, then the Fact is automatically included by the Query again.
