You need to add a new spouse to the mother for the unknown father by dragging the mouse from the mother's box on the opposite side to her existing husband. Then you can add the child to the new couple in the conventional way. Set the unknown father's name as /Unknown/ or /?/ or whatever you prefer, and if you ever discover any more details they can be added later. I was in a similar position with a fostered father-in-law with only his mother known initially, but eventually some institutional records for the birth came to light where the father was partially named along with other facts.
