Have you actually got two marriages registered, ie, in the marriage register, or have you got a record of an intended marriage, ie the banns announcement which would have had to be called in both parishes? Have a closer look if that is possible. The other possibility is that the couple were married in one church and a note of the fact was recorded in the register of the other church with note saying married at the other which hasn't been subscribed
