I'm not sure how Vista works, but in XP, open up "my computer" and right click on the drive, then choose "eject". Next, there most likely is an icon in the tray at the bottom (bottom right, where the icons are) that is to "safely remove" external drives - (mine is a little gray and green thing with an arrow in it). Choose it, then select the drive you want to remove - highlight it and click "stop". It will then come up with a message it's safe to remove and the drive will no longer be listed as an option to stop/remove. Now, it's safe to remove it. This also applies to memory cards that you've got connected to copy and/or move your pictures to your PC. They'll corrupt, too.
