Separate files by type offers ONLY ONE advantage - being able to thumb through the type looking for the one you want as opposed to thumbing through everything looking for what you want. Having to go through CLOOZ for the index OR having already included the index in the genealogy program notes for a particular person(s), takes you right to the item. IN ADDITION, CLOOZ linkages show you at the same time, other items that are linked to that person or event that might be related to the item you were initially looking up. I think that not only is there no outstanding advantage to filing by type, but there are lots of advantages in just filing. My stuff started out that way under the old Research Data Filer system of the LDS PAF program (way early, 2.0 orr so), and has remained mostly that way with an accidental binder by type or family, ever since.
