Clayton Library in Houston has microfilm records of, I believe, all who served in the War on both sides. There should be the same resource in other genealogical libraries in all of the country. Which side did your ancestor fight? Sons of Civil War Veterans has list of ancestors and veterans and I believe the Sons of the Grand Army of the Republic are another resource. How about NARA?
