Try using the Fix Relationships to first disconnect the duplicated children - then re-connect them. You may have to disconnect all relationships from a particular family (if disconnecting and reconnecting children only doesn't work). To do this disconnect all children and disconnect the husband from wife also. Then try reconnecting everyone back together again. Hope this works.
