It will be easy to go from 1999 to 2000. (The problem is with old systems that only showed 2 digit years - going from 99 to 00 - doesn't work mathematically.) Since genealogy normally spans several centuries (1900, 1800, 1700, 1600, etc.) most genealogy programs would always use 4 digit years and as long as users followed this advice (and most do) then there ought not be any problem with any genealogy program.
