    3. I don't see nulls (no-calls) as being a big barrier. They're scattered over the whole genome, and the adjacent alleles are likely to be in "linkage disequilibrium" -- that is, if you know the allele for the two adjacent SNPs, you can often predict what the allele would be for the no-call. That's the whole basis for the HapMap approach of using tag SNPs: we don't have to test every single base. But... I'd certainly be interested if you come up with any counter-examples.
