The library at 5th Ave and 42nd Street has The Irma and Paul Milstein Division of United States History, Local History and Genealogy in Room 121. They have Ancestry.com, HeritageQuest.com and other online research tools. They also have microfilm and microfiche of items not yet available online. The National Archives at 201 Varick St (12th floor) also has Ancestry.com along with many file cabinets of microfilm.
